Generally we see that carbon sequestration potential in agroforestry system is considered with respect to trees but what about contribution of crops and other components. Most of the researcher mentioned carbon sequesrtaion of agroforestry systembut mainly taking into account tree component which I think not of system but trees just like pure plantations.

I'm sending you some papers and a master's thesis with the results of the evaluation of carbon in various agroforestry systems in Latin America. The thesis evaluates some types of plants and timber trees (saplings and fustales), cocoa, banana and cassava, using as reference a sampling unit circle. This document then that was then translated to a paper published in Bois et forest of France. I hope you find them useful.

Sequestration should be calculated for full agroforestry systems, from dense ones such as in home gardens to agroforestry landscape situation where trees are just additions to existing agricultural cropping systems.
As long as the way forward according to Smith and Mbow (2014), "is not through focusing on the climate change mitigation potential of agroforestry by improving carbon sequestration and reducing emissions but rather on the ability of agroforestry to boost food production and provide benefits for adaptation to climate change", the separation of trees and crops that you note may last.
