I am not sure if there are some matlab code to analyze the force curves, but there are some others that have been developed in other systems, have a look to this paper for example (FC_analysis: A tool for investigating atomic force microscopy maps of force curves). Regards.

Visakh V.S. Pillai this post is probably too old now. But it very much depends on what you call indentation. If you are indenting nm only then the a0 and point of contact need to be defined with care.

We have a code in matlab to get force distance curves. Otherwise it very much depends also on your AFM. If you can have access to the z piezo displacement versus deflection, for DC curves, or amplitude and phase for the AC curves, then you can take them as a matrix to Matlab and just compute. Its not too difficult. let us know if you are interested in any help. The group of Matteo Chiesa does that all the time, i.e. transform the data, and many other groups of course.
