I have been able to find many different crystal structures for the Stx2 isolated from Shiga toxin-producing Escherichia coli (STEC), however, I haven't been able to come by any crystal structures of Stx1. Is it just me? Or are there no crystal structures of this toxin available on the protein data bank?

Shiga-like toxin 1 (SLT1 of Escherichia coli) shares 56% amino sequence identity with SLT2 (according to Wikipedia) . . .
First of all, Uniprot database (http://www.uniprot.org/) can help you to find useful information for your protein of interest. For example, stxA in Shigella dysenteriae (http://www.uniprot.org/uniprot/Q9FBI2) has crystal structures PDB 1DM0 and 1R4Q, complexed with stxB (STXB_SHIDY).
Secondly, if you cannot find any structure for your protein (for one speices), you can search for homologous protein structures using HHpred server (https://toolkit.tuebingen.mpg.de/hhpred) by inputing the sequence of this protein. If you find any, you can build a protein model using template-based modeling if you want.

The Protein Data Bank (PDB) is the *ultimate* database of all structures that have been determined and published. Sometimes, finding the protein you are looking for requires some creative keyword searches, due to nomenclature and/or if the protein was determined as part of a complex. The resources Justin found suggesst that there is a structure of the protein as part of a larger complex. I like to use the Phyre2 homology modelling server (link below), whenever I am looking for structural information about a protein. You input the amino acid sequence for your protein, and the server does an excellent job of finding all structures that could be used as a template for homology modelling. This includes any structural data on your protein. I find this is really helpful if you are working with a protein with multiple domains, or a protein that may be part of a complex. Obviously, it also does an excellent job of providing a homology model for your protein, which is also useful if you need a homology model for your studies, or for a figure for publication, etc.
