The rice Indica and Japonica sub species shows clear difference for flowering time (Anthesis). the Indica type flower earlier (around 10 am) and Japonica type flower late (around 11 am). There is clear gap of 1 hour and understanding this phenomena at molecular level is important. Although this trait is very difficult to phenotype, I want an expert advice to formulate mapping strategy to work on it.

Good question and nice trait ，but rellay difficult to do with.
the temprature and humidity influence a lot to the Anthesis time in a day. and some time the F2 of j*i heading dates vary in a long period(30-100 days), so it will be hard to collect phenotypes of your plants.
My suggestion is first to developed different kinds of F2 by crossing different cv as more as you can , collect the trait in a stable condition, hope to help u.
