There are many strategies you can follow depending on what information you have for that gene. Do you have a mutant with a clear phenotype? Do you know the sequence of the gene in other species? Do you have a purified protein? Do you have a tagged mutant?

Are you talking about in-silico identification or experimental? And which whole genome sequence are you talking about?
