Nalgene filter will be OK for aqueous extract, but you need to choose the right membrane. Also, you may use sintered funnels.

I am unsure what is in your aqueous extract but ion concentrations in simulated body fluid described in ISO23317 was not significantly changed when syringe sterile filtered at a pretty high flow rate. As Churchill said, make sure your filter fits your application but otherwise, go for it.
