Hi. My case study flood area has a Y-shape, with two rivers joining in one channel downstream. I have two hydrograms for each upstream river and I wonder if I can use both as upstream boundary conditions in Hec-ras and how.

Add two upstreams connections and add both conditions separately. You don't need to add two conditions at a single point

Yes, you can give multiple upstream hydrographs in most of the models including HEC-RAS, Mike11, etc.
