As long as there is a Bluetooth appliance in each system, it should be possible to connect two microcontrollers wirelessly.
You need two compatiple wireless modules, each one connected to a microcontrller via SPI or UART interface.

AVR micro-controllers usually have at least UART and sometimes SPI appliances built in.
