A PDB ENTRY file contains the coordinates needed to describe the asymmetry unit of the crystal, from which the full crystal packing can be reconstituted by applying the crystallographic symmetry operations defined by the space group and unit cell parameters given in the CRYST1 record in the header of the pdb file ( https://www.wwpdb.org/documentation/file-format-content/format33/sect8.html ).

A pdb ENTRY file can contain multiple biological assemblies, a single biological assembly, or, in the case of symmetry multimers, only a fraction of a biological assembly if their symmetry axis happens to coincide with one of the crystallographic symmetry axis.

Thank you for the answer, Annemarie Honegger ! To follow up with another question: Are all biological assemblies considered protein complexes? Or it is only an outcome of the experimental setup, where the structure of a protein could only be determined in those biological circumstances?

The PDB specialises on the structures of macromolecules and their complexes, therefore entities consisting mainly of protein or nucleic acids - you also find there the experimental structures of tRNAs, DNA fragments, ribosomes, viruses. It not only contains structures derived by X-ray crystallography, but also by NMR and cryo-EM structures solved at atomic resolution.

If you are looking for the experimental structures of small organic molecules, you would go to the CSD ( https://www.ccdc.cam.ac.uk/solutions/csd-core/components/csd/ ) , while inorganic crystal structures are collected in yet other databases, e.g. ICSD ( https://ucsd.libguides.com/crystallography/icsd , https://icsd.products.fiz-karlsruhe.de ) . While virus structures at atomic resolution are also collected in the PDB, ViperDB is a specialised database of high resolution Virus structures. Cryo-EM (cryo-EM maps and tomograms) can be found in the EMDB ( https://www.ebi.ac.uk/emdb/ ) and 3DEM ( https://www.emdataresource.org/mission.html )

I'm wondering what is your take on the following:

I observe (empirically/might be wrong) now that in the case of the ribosome XRAY/NMR structs frequently have exactly 2 structures aka assemblies stuck together with very little differnce between those two assemblies (~2-3 atom difference in a ~150,000 atom structure). Is there a reason for that? Does it have to do with the way microscopy is done or is it just the artifact of the deposition process? Why not deposit them as separate structures or just one if they are near nigh identical?

That would only be the case for X-ray structures, not NMR: What you determine experimentally is the asymmetric unit of the crystal. Having the content of the asymmetric unit you can generate the full crystal packing by simple application of the crystallographic symmetry operation. If you have more than one biological unit in the asymmetric unit, these can show anything from very slight to major differences in either conformation or content of ligands, solvent molecules etc. that break the symmetry and prevent the application of a higher symmetry and a smaller asymmetric unit.
