There are many ways to teach grammar but you can not exclude the use of textbooks. Students have to practice in exercises which are found in the textbooks in order to learn specific grammar rules. Of course, most of the time, grammar exercises are very boring for students, but fortunately there are some other ways to teach grammar, e.g., through short stories as you said, games, etc.

Although I have been teaching English grammar through grammar textbooks for along time, there are many supporters for the idea of teaching it through short stories on the ground that they are more interesting for learners and easier to be remembered than traditional grammar textbooks.
Both are good. Diversity is needed in grammar teaching. Using a short story for a grammar lesson is like an activity for the students and they will be motivated.

Not all native speakers are aware of the rules of grammar of their native language as they speak and write their language without thinking of the rules; the rules of grammar come naturally without prior thinkng. Non- native speakers are so keen and enthusiastic to learn them through class setting. Best regards.
The prospects of grammar are often taught deductively or inductively. Most commonly, a mixture of deductive and inductive approach is followed by instructors to instil the true concepts of grammar and sentence structure. Using English grammar textbooks or short stories depends on the situation. Both are helpful. However, the most important thing is the technique. I prefer using the inductive approach to the deductive one.

In my personal opinion - start with grammar textbooks first then immediately reinforced by short stories and later tests / quizzes. Spend more times on short stories vs grammar textbooks & tests. However, if the students still make mistakes on the grammar, perhaps revisit on the grammar textbooks as needed. These 3 steps need to be repeated numerous times unless the grammar is mastered.
