Let's say, I prepared nanoparticles.
As a response I would like to use "stability over two weeks".
Can one use such "categorical" response or needs to make it numeric anyway, say "% of diameter change" or "change of PDI"?

Why not use both options? What is to stop you having a 2-level categorical response (e.g., particles fully sedimented Yes/No) and you can have PDI from DLS. You aren't constrained by what responses you want to model at design time. If you were asking about categorical factors, that would be different.
I often design a model in JMP and just a dummy Y response. I don't care what it is. After I have done the experiment and collected all the data, then I'll start looking at different ways to represent the data. e.g., you might find that you can model the data just as well with a categorical factor (e.g., PDI < 0.5 Yes/No) as you can be using the numerical value. But why would you?
