Does anyone know how to subtract one channel/surface from another channel/surface using Imaris software?
I am looking at a colocalization of two proteins, where one covers more cell area than another. These proteins colocalize in certain cell areas however I would like show visually the areas of the cell where first protein is present, without the area in which both proteins colocalize.
I know how to do colocalization analysis and build colocalization channel using Imaris but I don't know how to generate a new channel or surface which shows “Channel A minus colocalization channel”. I don't mind whether I do it using channels or surfaces. I know that one can merge surfaces in Imaris, but can one subtract volume of one surface from another using this software?

you can do it with either contour surfaces, or a surface render of the channels you are interested in. Once you have a surface encopmassing the bits you want to keep or have in another channel go to the edit tab of that surface. You can then choose to use it as a mask. With a mask you can make all the voxels in one of your channels that are outside the mask all black, leaving only the bits of interest. When you do this make sure you tick the duplicate channel button otherwise you will overwrite your original channel.
