I am looking for software that will allow me to layer histology slide scans with corresponding CBCT slices and do measurements and analyze similarities. Does anyone know of one that would do this?

If I understand correctly what you have at the moment is two stacks of images: one containing histology scans (A) and another containing CBCT images (B).
My first questions would be, are the images in stack A and B of the same resolution? and are A and B compatible with each other in the volumetric dimension (usually the 3rd dimension on your stacks)? by the later I mean for each histology scan do you have a corresponding CBCT image (same image plane)?
In case they are not, then you will need to do an image registration step. How difficult this is depends on how different your images are and the answer to my second question. Would it be possible for you to add two exemplary images that you wish to overlay and make calculations after?
The process of registration is complex, even with stack of images of same dimension. You need to find good landmarks in both histology slides and CBCT slices.
