My gene of interest is located in both short and long arms of same chromosome from all genomes (A, B & D) in wheat with high similarity in the sequence. At protein level, functional domains of gene are same without any differences in the amino acids. Is this normal scenario in wheat genome? In that case do both genes are functional?
Have you checked the levels of transcripts of both genes and the quantities produced of each proteins? Remember that, although the main domain are the same in both proteins, differences in the whole aminoacidic sequence can have important influences in the tertiary conformation and, hence, in their activity.
Both can be functional, but the organism will likely use one more than another. I think that you can check transcripts making a deletion in the gene, one at the time. The results will tell you if one of the genes is more used or not.

Check to see if both genes have functional promoter sequences. Remember, many plant genes are from large gene families. Single copy genes are rare in plant genomes.
