At the beginning of my work I use the Euler-Bernoulli theory to write displacement field for rotating beam (flapwise bending, chordwise bending and torsional motion) in the following the shear strains are not zero (they have some terms respect to the torsional deflection, please see the attached file)
So I want to know according to the fact that the shear strains are not zero (we know that in EBT shear strains are not considered), is my first assumption (EBT) valid? Or I have to use Timoshenko beam theory?

E-B model can handle shear stresses due to torsion but not transverse shear force. You can derive an E-B model without the corresponding E-B assumptions. The corressponding model will have an accuracy similar as elasticity solution for beams. Please see https://cdmhub.org/resources/381.
