I want to see the expression of genes involved in color of the leaf and elongation.
The genes with unknown (hypothetical or putative ) are good for eureka. But if u are hunting genes with specific function then its not advised.
So if I understand correctly you have a sequence of genes involved in color of the leaf and elongation from other species for example rice and you are looking for homologous seq in sorghum. If you used protein seq for database searching and the similarity and coverage is high at least 60% and 80% for your putative or hypothetical proteins, you can try to use those sequence for further analysis. Of course not all of them will be connected with your process so you have to check if they are by applying some functional analysis of the genes.
Maybe you can make a computational analysis of genes conserved in related species. With these sequences desing primers to conserved sequences and do massive parallel sequencing (pyrosequencing), so you can hunt specific sequence of interest even spice this sequence not reported at this time.
