It has two solutions: raster based in toto and switching between raster and vector. Unlike the last, first solution is not computation intensive but the first solution is using eCognition software.

Solution 1: Convert that raster into a vector then build topology where ruleset will be containment sort of think e.g. Completely covered by etc. Thus find the intended vector and convert it into raster for model input.

Solution 2: Load the land-water mask into eCognition; then run contrast split segmentation based on brightness. It will create two label/class viz water and land. Now run the algorithm named "Find Enclosed By" .It will give you intended objects which you can export into raster for model input.
