I have a problem about how to write a result and discussion for my research project. It is about bioinformatics result from rhizosphere soil and bulk soil. I am lost and not sure about the flow to discuss. I really hope that anyone in this field or anyone that has an idea to help me go through this problem.

Best way is to read some relevant papers to get an idea .....especially how to interpret your dataset.

The solution is written of results and discussion of your data, you may see and read relevant research paper from reputed journals like a soil biology and biochemistry.
How can you write the result and discussion regarding 16S and ITS2 soil microbiome ? It is depends on what do you want, why are you doing?
Mainly it is depends on how to interpret your datasets.
It depends on the aims or questions or hypotheses of your research as well as your findings. Please read some relevant papers carefully, you will get an idea. If still need help, you may contact me.
When I wrote my last Paper (for Biosensors and Bioelectronics, Elsevir), I did the following:
I first collected all the experiments, I wanted to include. Then for each experiment I answered the following questions:
· What was the idea/goal?
· What was done?
· How was it done?
· Why was this approach/experiment chosen?
· What could be observed?
· Which observations support your assumptions? – why?
· Which observations confute your assumptions? – why?
· What could be done differently? What was the next step?
In the first round I did the mistake of writing the experiments down in the chronological order (in which I did them). So the meaning of the experiments was hard to understand for the readers. So I sorted the experiments according to their meaning for the main research question of the paper.
Afterwards I sorted the information according to it's appearance in the paper, meaning introduction, methods, results and discussion.
