I am aiming to write a PHD proposal of 1000 words. The research is described by the supervisor. That means, research questions, aim, and instruments are well defined by the supervisor.
I developed an introduction along with a brief literature review. I also refined the aim to specific objectives and outlined the reseaech methodology.
My questions are:
1- Should I paraphrase the research questions and research significance defined by the supervisor in my proposal?
2- In view of words limitation, what are the the sections that should be given more attention?

I would not paraphrase the research questions and significance, since it seems that the supervisor has a clear and well-founded picture of the need for knowledge and relevance of the work. In addition, within the scope of 1000 words, it is more important that you underpin and extend the other parts of an excellent PHD proposal, that should be given more attention, namely
1. background: problem statement and research objectives
2. research question(s)
3. methods used / methodology
4. expected results
5. relevance/significance to the scientific community
6. possible limitations of the work (and potential remedies)
7. relevant literature

Dear Abdul Hamed Hatem ,
What you are doing sounds rather peculiar. My main concern is that you are intrinsically interested and motivated to research this subject as this will tell later on. Proposals have their own genre and do not need to be long-winded. However, having said that, 1,000 words is very short.
You need to bear in mind the purpose of a proposal is to convince the appropriate committee at your institution that your chosen research topic is original, relevant and viable, and that you have a reasonable initial grasp of the area.
Even if your supervisor has given you a topic, you still need to follow the standard genre to present this topic in the form of a proposal. I would recommend focusing on points 1, 2, 3 and 7 in Andreas Johannsen 's list and less on points 4, 5 and 6. It is also common practice to include a schedule.

I will include the sections suggested by Andreas Johannsen but I will change the sequence as per the following:
1- Background
2- Literature review
3- Research Significance
4- Aims and objectives
5- Research methods and methodology
6- Expected reuslts.
7- Limitations (I think it is difficult to identify them at this stage)
More focus on sections highlighted by Peter Samuels . As Andreas suggested, I think there is no point of repeating the research questions.

In my opinion, no need to paraphrase. By the way, all section are important but the most maybe objective of study.
