The bacterial DNA had been isolated. It is showing an intact band of DNA and immediately following is a smear of DNA. This is simply the crude extraction of DNA. The next thing would be how to separate and purify the DNA so that only the DNA band is obtained?
Why do ou need to purify the DNA? If your next step is pcr then slightly degraded DNA of high molecular weight will amplify very well so you may be discarding useful and usable DNADNA

I agree with Paul. If you want the DNA only for sequencing which is through a PCR, then purity of DNA in terms of DNA molecule may be important, but not the physical form (supercoiled, nicked etc.) All the DNA will serve as template and hence can be sequenced. If you need the DNA for any other downstream processes which are sensitive depending on its form you may purify it but otherwise it might not be required.

That's why I asked about sequencing, because it could be pyrosequencing also. If not, first try to do PCR, and if you don't like to look at smear of freshly isolated DNA then add less dye into the gel ;)).
