I have AFM images of the topography of a sample which contains particles and tunneling AFM images of the current map over the particle surfaces. I have segmented the particle image (image showing the outlines of blobs) and made binary images of the current map (speckled image, see attached). How can I overlay the current map on top of the particle map and then determine the percent area of a given particle that is conductive?

It looks like your images are of the same area (but different resolutions). I'd use matlab to resize one image (make them the same size) and then use the boundaries on the first image to create areas of interest on the AFM. Then have matlab count the white (or black depending on which one shows conduction) pixels in each area to get your answer.

Also I agree with @Alan Faulkner-Jones that your images need to be scaled prior to overlaying. You may follow this link for achieving that on imageJ:

I would recommend to use gwyddion for that. Is more thought for AFM than ImageJ
