I am using an alcohol extraction( etanol 99% ) with soxhlet, but how could I stop losing medicinal terpenes and flavonoids and and decrease the chlorophyll content ?

you can use , successively , 3 solvents of increasing polarity. In first , extract in an apolar solvent, then in a solvent that is not very polar then use the apolar solvent
Terpenes are highly non-polar compounds. So Soxhlation with highly polar solvent like Water or Methanol would not likely extract the non-polar Terpenes. So, extraction with any non-polar solvent like Per-ether or n-Hexane would help.
If you have volatile terpenes in your plant, first you might extract your plant by hydro-distillation using Clevenger so to obtain volatile oil terpenes, get rid of any wataer residues using sodium sulphate. Second, you can extract the rest of none volatile terpenes with ethanol and n. Hexane. Following centrifugation, filtration and getting rid of any chlorophyll, you will get a second pure extract. Finally identify all the compounds from both extracts, after running your pure extracts against standard terpenes with GC - MS.
