Hi Hadeel Abdelhamid

You can put a confining layer between the two different layers you want to separate. From MODFLOW tab, select global options then press confining bed and choose the layer you want to be confined.

If it didn't work, revise the boundary conditions, intial conditions and the "top and bottom" levels of pumping wells' screens.
