I have performed a Mantel test using IBD software to test isolation by distance. However I am confused by the output of the software. Why there are so many analyses for a single dataset and which is the actual result of the analysis?

Each analysis is described in the file, and represent various combinations of your input distance matrices and their log-transformed counterparts. e.g., analysis 1 is genetic X geographic distance, analysis 2 is genetic X log(geographic), etc.
In your case, R^2 is low in all runs and none are significant. I would recommend you generate some scatterplots so you can visualize the correlation (or lack thereof) yourself, which will help in understanding these results from IBD. You can try with both transformed and non-transformed values easily in R or Excel.
I agree with Tyler, and would say further that, based on that output, it looks like several of your genetic distances were negative. Depending upon how you generated your genetic distances between populations, if there are P values associated with those distances, you might double check to see whether any of them are significant. If you don't have any pairwise genetic distance values that are significantly greater than 0, then a Mantel test might be overkill.
