I would like to threshold masked versions of my first level contrast images in SPM using RFT based FWE correction for small volumes. I've read about and seen the small volume correction button that comes up after using the results batch, but how can I script the use of small volume correction? If I use the results batch with FWE set to 0.05 TOGETHER w the mask for my ROI, will SPM then use the correction with regards to the size of my mask i.e., is that the same thing as pressing the small volume correction button in SPM?

If you want to script a small volume correction, you just need to add an implicit mask to the batch. This will limit you statistics to be done only inside of the mask, instead of the whole brain. This is similar to a SVC. The difference is that with using an implicit mask you will only see activation from within that mask when looking at your results. With using an SVC, it will allow you to see activation that falls outside of your ROIs, but limit your statistics to within your ROIs. Hope this helps!
