Any software does a chi square test wit coloumn and raw percentage can perform that by knowing what which variable to be in the column and which should be on the raw

EpiInfo gives you confidence intervals for proportions with the "frequencies" command. Let's say gold standard results are in the variable GS and results of the test being evaluated are in TEST; then your command will be:
FREQ TEST STRATAVAR = GS
This command gives you tables of frequencies and percentages, followed by confidence intervals for the proportions.
