the best tool I know for this purpose is user-friendly g-profiler (https://biit.cs.ut.ee/gprofiler/index.cgi), You can directly paste your flybase gene ids, click g:profile! and enjoy results which comprise also KEGG pathway analysis.

You can use pathview R library to do this. This library can mark genes from your analysis on KEGG pathways as a color markers....

Convert your organism gene IDs to KEGG gene IDs using KEGG Mapper – Convert ID https://www.genome.jp/kegg/tool/conv_id.html

Then use KEGG gene IDs with either of the following options:

All the tools and links you provide here are very useful thank you! However, I was wondering after performing the KEGG pathway analysis with either KEGG mapper or KAAS, how can you obtain a p-value for each of the impacted pathways in order to determine which one are significantly affected.
