I am new using the RStudio, and I would like your help and guidance to be able to make a phylogenetic tree with Maximum Likelihood. Thank you.
Dear Jorge Mori-Marin,
If you want to infer phylogeny within a R interface, you can for instance use the package Rphylip:
Article Rphylip: an R interface for PHYLIP
With that you will be able to use the PHYLIP software which includes among many other things, maximum likelihood methods.
Best,
vincent
