I have two folders RGB and NIR, both folders have the Images in JPG format. Both sets of Images RGB and NIR were taken from a UAV. I wish to align the images to create orthomosaic and calculate NDVI from it using the bands R and NIR.
What is the workflow to do this?

You can calculate the NDVI, based on your RGB and NIR images, by using a geographical information system, like QGIS or ArcGIS for instance. To do so, load your images in the GIS-Software and calculate the NDVI by using the following formula:
NDVI = (NIR - R) / (NIR + R)
In QGIS you can use for instance the raster calculator. Within this tool you can choose the specific bands you need out of both image types (RGB and NIR). You do not have to generate RGBI images first.
Of course you have to choose the "right" bands when calculating NDVI values. Thus, first you have to find out which channel in your RGB images represents the red channel.
Further, if you have a lot of images you should combine all RGB and all NIR images into two raster datasets (raster 1: RGB, raster 2: NIR), before you start calculating NDVI values.
Also check in the beginning if your images are correctly georeferenced.
PS: Of course you could also generate RGBI images first and then do the NDVI calculation.
