I have attached a typical SAED pattern where, with respect to (000), I want to assign (XY) coordinates to all the other diffraction spots, assuming my origin at the (000) spot and X & Y axes can be oriented as shown. Is there a definitive way to do so in ImageJ analysis software? I have many such patterns to analysed, are there any other free softwares through which this can be done. All these diffraction patterns are well callibrated.

Hello there,
I assume you have that image without the axis and the 000 in the middle.
First of all in ImageJ:
1-Analyze>Set measurements... checkbox "Center of mass" checked
2-Open the image in ImageJ
Then go to:
3-Process>Binary>Make Binary
Over the binary Image
4-Analyze>Analyze particles... (Pixel size 0-Inf; Circ0.00-1.00, Checkbox add to manager checked)
5-In the ROI manager: More>>Multimeasure
That way you get the (x,y) coordinates of every object in your images.
Unfortunately, by convention the origin (0,0) is the top left corner of the image, so take all the coordinates and substract the (x,y) values corresponding to the object that you assign as 0,0 (in this case is object 9, x=499.208 y=466.672) and you'll get what you want.
Alternatively, for this last step you can:
Once you get the (x,y) values of the center of mass of your object 0,0 (center) go to:
6-Image>Properties and there you can set your center in pixels.
Just write down the coordinates of your object center and repeat step 5.

Important note (I forgot):
By convention, the "y" values in image processing increase when you go down in the image.
If you want this to be the other way around (decrease when you go down in the image) go to:
Analyze>Set measurements... Checkbox "Invert Y coordinates" checked before doing any of the measurements.

J. Ramirez-Franco Yes I am trying to do adopt a similar procedure in ImageJ software where through thresholding I'm selecting spots for their XY coordinates and relative to (000) coordinates, I'm redefining the coordinates of others.
I have not tried with the center of mass approach which can save a lot of time i think. Thank you for your time
