This is not an easy question. Actually, stability is a relative concept. Nanoparticles can be stable in a given environment but not in another. Maybe, what you need to know is the tissue or biological fluid you want to enter the NP. The whole body is difficult to control, every tissue has its different physical chemical characteristics.
Anyway, I think you should try with a functionalization of NP surface. Maybe you can attach a biological moiety just to ensure biocompatibility and stability. Usally, electrostatic stabilization is the more efficent type of stabilization, but in vivo, maybe, steric stabilization will be better. It can be achieved by functionalizing NP with something like a protein corona or other "large" functional groups.
Measure it in artificial saliva and/or artificial blood plasma. Zetapotential is not the only factor which influences the aggregation.
Coating of NP may increase their survival in-vivo, for example by proteins or biocompatible polymers.

If you are targeting for stomach, then do in-vitro studies at stomach pH so that it can mimic same condition and give results with respect to stomach pH. Now the stability of the nanoparticles can be achieved by using the polymers or coating materials which are degraded at the targeted organ pH.
