I do not know whether you are looking for a MATLAB / Simulink based or a real-time hardware-based solution but my approach would be -

1) Use a timer based interrupt with 5 minute (300 seconds) interval rate.

2) When an interrupt is received perform the tasks as per your requirements as -

3) Read the measurement from (say an ADC or) your database

4) Do some processing / calculations

5) Write the result  to (say a DAC or) your database

6) Wait in loop for next interrupt to arrive/occur.

If you want to use only the database (or a memory array) instead of the ADC/DAC, you will have to modify (increment/decrement) the database pointers accordingly in each of the step above as needed.

I’m looking for solution inside MATLAB/Simulink environment because calculation procedure includes optimizations which are performed with Optimization Toolboxes made for MATLAB.  I think that there will be no problems with implementing this in MATLAB.

First a proper hardware platform should be used in your real-time system,  

then the communication feature is quick and reliable ,and last  the more attention should be paid to  the desgin of database structure and  to the efficiecy of  its access.

As a best solution for testing the algorithm proved to be use of MATLAB timer objects (http://www.mathworks.com/help/matlab/matlab_prog/use-a-matlab-timer-object.html). Timer can be used to schedule the execution of MATLAB commands. This solution proved to be simplest and quickest for testing the real-time control algorithms when the control is implemented through communication with database (actuator commands are executed through database).  But I can agree that this solution is not the best for long-term real-time implementations.

The MATLAB environment is primarily NOT A PROGRAMMING LANGUAGE to implement any of the hardware control. This is a SCRIPTING TOOL focused for solving mathematical problems based on Matrix Algebra. Having that said, achieving a REAL-TIME or even NEAR-REAL-TIME performance is not guaranteed. One can only quickly check if the logical approach is correct or not and whether the algorithms are properly working or not.

When you are working in a large database where ACCESS and PROCESSING of the data is to be implemented in real-time, timings of individual processes such as acquiring the data set (samples), memory storage and retrieval, processing of data etc. needs to accounted for. This will have direct impact on the device and system speed and will be the prime governing factor for the selection of components in your hardware implementation.

And as I have stated in my previous response you can use timer interrupt to precisely control all your activity in real-time.
