To understand the response of a deep basin subjected long-period ground motion, we can construct 2D or 3D model. From that we can study the basin effect on response spectrum. What are the methods to construct these models? And what software we can use?
Well commonly it's the other way around. You see what you have and than you search for the software that allows you to do a mesh with that.
I'll give an example. Let's imagine that you went to the basin and took several measures of topography Z in a wide range of X,Y locations. From this variable you can build a mesh from Delaunay triangulation for example (http://en.wikipedia.org/wiki/Delaunay_triangulation). Delaunay trinagulation would give you triangles built using the points you've sampled and consequently you have a triangular mesh.
You can do this with any more complete programming language or tryout one (or more) of the several software available for the purpose. Look a this one I just found on google: http://www.cs.cmu.edu/~quake/triangle.html.
Or even take a look at a list such as this one: http://www.robertschneiders.de/meshgeneration/software.html
I recommend you to use for 3D modeling of a basin the GOCAD software (http://www.gocad.org/w4/). It seems to be well suited for your task. It has a reasonable price and is frequently used by German universities. You can include all available data such as elevation models as well as bore hole data.

I never had this special problem anytime before, but I can tell you that it is possible to include geophysical data into the GOCAD model and it seems to be also possible to use a GoCAD model to simulate ground motions. Please, find attached a pdf about a similar problem for which GOCAD was used. Maybe it would be useful to contact the authors of the paper for details about ground motion simulation.
