You can compare your data on the basis of samples accumulated (sample-based rarefaction) or on the basis of individuals counted (individual-based rarefaction). In the first case you will have an estimate of "species density", that is, the number of species detected per sample (in your case a habitat point). In the second, you will have an estimate of "species richness", that is, the number of species per individual collected. Since sampling procedures are the same for all the points, regardless habitat, the best approach is and individual-based accumulation curve, comparing the different habitats at the same number of individuals collected (the maximum number of individuals detected in the habitat with less individuals). There is a seminal paper by Gotelli & Colwell (2001) in Ecology Letters dealing with these issues in depth. The program EstimateS by Robert Colwell is very useful for your analyses.

Giovanni, very interesting approach to rarefaction by controlling for spatial autocorrelation. I think that this approach goes further on the conventional procedure to analyse species accumulation curves. I will try to learn the procedure, but I am not so good in R, so I will have problems with it. Congratulations for your work!!!
