How can image filtration be performed basically? In MRE, what are the methods of image filtering? What are the available filters? Are bidirectional filters useful? If yes, then how? Is there any other better image filters for MRE? How can JAVA be integrated? Which package is used? How could the image input DICOM file be received and the filtered image output be obtained? I am waiting for your valuable suggestions.

You can use http://www.jhlabs.com/ip/filters/, but MatLab is much more powerful for that, please consider using it instead.
I suggest using ImageJ, a free software dedicated to image processing, with many plugins available. Some are dedicated to filtering, and they are written in JAVA. You can also easily develop your own plugins.
