Are you asking how can you visualize bacteria that are in a tissue that was embedded in paraffin? If so, you can use 16s fluorescence-in-situ-hybridization (16s FISH). There are many probes specific to particular bacterial families (and even species). A common probe website is probeBase from the University of Vienna.

Thank you for your answer. I would like to incubate fluorescent tagged bacteria with tissue for binding studies. I have paraffin embedded tissues in which cells are with high expression of mucins and carbohydrate antigens (cell surface). So I wanted to check, is this condition promotes bacterial binding to cells or not?.
