How can I avoide the formation of this group dihydrochloride?
You might try adding a potent, non-nucleophilic base to trap the HCl, like diisopropylethylenediamine (DIPEA or DIEA), pyridine or 2,5-dimethyl-pyridine. Just make sure the pka value is larger than that of Et2N.
Adding a slight excess of an inorganic (nonvolatile) base like NaHCO3 or K2CO3 will neutralize the compound, forming NaCl or KCl (also nonvolatile). After neutralization, you can recover your linker, either by distillation, or by extraction into a relatively non-polar solvent (like toluene), leaving the salts behind.
