for example, there are three signaling pathway in breast cancer and each pathway has 50 genes. I choose 1 of 3 pathway and want to rank these 50 genes based on up/down regulation of their expression.

Remember that there are many different type of breast cancer cells and each may use different pathways: this we call pathway addiction. So you nay get confusing results if you use more than one cell line.
