I have several real-time z-stack image series of thrombi captured simultaneously in 2 channels (red/ green) with each series having 30-40 slices to include the entire thrombus. I need to calculate the volume of the thrombi from these z-stack images. Since the 2 colors label different components of the thrombus, ideally I need to have a composite 3D structure and then calculate the volume. How do I do this on ImageJ?

So far, based on other similar posts, at best I could split the channels, threshold each channel separately, and then use a macro to calculate the volume of the entire z-stack.

I am looking for a method to do a 2-colour 3D reconstruction and then calculate the volume, which would be ideal.

Any suggestions are most welcome.
