To get a better frontal section of an upper jaw from mice, we expect all the crowns and roots of the three molars, i.e., M1, M2 and M3, exist on the same section. To make it, I trim the palatal aspect of upper jaw, and try to find out an appropriate direction during paraffin-embedding. However, it seems that the outcome is still not stable. How to make some improvement regarding this problem?

By using a razor blade, you have to trim a very thin slice at the buccal face (actually, only the buccal cortical alveolar bone), in a plane strictly parallel to the desirable histological section. Then, you can dehydrate and embed in paraffin with this buccal aspect in order to further start the sectioning from it (it is easy than from the palatal one).
By the way, it is not a frontal section but a sagital one. Good luck and have good results in your work.

When I dissociated the bilateral upper jaw from cranial bones, the jaw tended to be fractured especially at the site of ligation-induced periodontitis, while the sham-ligated control jaw did not likely have such a problem. How to resolve this problem according to your experience? Thank you again!

If your target is only upper maxillary bone its better to dissect mandible from temporomandibular joint then fix skull in buffer formalin. After 48 hour decalcify your sample and make frontal sections with razor blade then you can easily embed this samples in paraffin for further microtomy. This method may be more convenient.
