I think what you're describing can be accomplished with the PIRSF database (https://pir.georgetown.edu/pirwww/search/pirsfscan.shtml). Use this link to search the sequence of your full protein (or just the desired motif, possibly).

This results in 'families' of all the proteins with that domain. You should be able to find 'seed members' once you click on a PIRSF family classification on that resulting page, which are a set of proteins representative of the sequence space covered by that domain, i.e. variable but similar sequences. Click on Seed Members to download the whole group.

If the FASTAs aren't already aligned do a multiple sequence alignment to get your desired result.
