In my Point of view, Temperature (air and water) and Oxygen content are the crucial Parameters. Of course it depends on the species and stage of development (egg-larvae-juveniles). For the "usual" commercial fish species the min-max tolerance levels can be found in literature.

In my point of view water quality parameter is main factor. 

transportation time use any suitable anaesthetic eg; ms222 (for the use reduce the metabolic activity )

In my opinion you must to pay attention in this parameters: disolved oxygen, temperature, nitrogenated compounds in relationship with: distance and/or transportation time, number of animals, oxygen suplementation or not . I do believe that basically water quality parameters viz. temperature, dissolved oxygen (DO), water pH, soil pH and turbidity, nitrite, nitrate, ammonia, phosphate, alkalinity, total suspended solids and free CO2 are most important. However, other supportive condition like species (size, number, feeding behavior ), conditioning, starvation, acclimatization, use of disinfectants, harvesting and transportation methods (ways, duration, packaging, distance etc) should also keep your consideration.

For designing  an experiment on transport of brood fish: objectives must be clear, select a species at a time, the maturity stage at you want to transport, biomass,volume of water, water parameters such as temp,oxygen, oh ,alkalinity,nitrite time  type and quality of container to be taken in consideration for designing expat.if you let me know the exact work plan I can share my experience of field.good wishes5

I am assuming  your goal of the experiment to develop improved methods to transport brooders.  There are several parameters that are listed need to be determined.  If you look at the literature, the tolerance or desired levels are already published.  For example, if you know the optimal temperature and dissolved oxygen -then you can vary one variable (for example pH) and measure your response (stress, or any other reproductive measures such as ovulation, fecundity, fertilization or hatch).  You must have a thorough understanding of the species preferred conditions  and as an aquaculturist - your goal is to minimize the stress to optimize (or maximize) reproductive performance.
