If it is a bayesian tree, I would use the Loccombiner and the Tree Anotator methods in the package BEAST.

Thanks for your reply, I do not understand your meaning, you use the Loccombiner and the Tree Anotator methods to combine two trees generated from different genes? what I want to combine is two trees based on one single dataset gennerated from Raxml and Phylobayes respectively, Can you give some suggestios?

if you used two different methods to calculate your trees and want to show the different levels of support by each method (e.g. in a publication), one of the easiest ways to do this is to add node or branch support values in a graphic program like Corel Draw or Adobe Illustrator. Just export your preferred tree as .svg (e.g in FigTree) and then modify or add the support values.

Thanks very much for Martin and Manolo's suggestions. I have installed Adobe Illustrator. In addition, I found TreeGraph2 and P4 can also help to resolve my questions. In particular, when the sequences are quite a lot, P4 helps a lot!
