Hi Arezoo,...I think you can use ATR-FTIR spectroscopy. By this method you should have FTIR spectra of pristine alpha alumina and gamma alumina as a reference. Compare FTIR spectra of the references to that of your sample.
Also you can use ASAXS, se for instance the latest articles of Dr. Nogues, from Spain
Interesting problem, ASAXS will not be much use in this case as access to the edge of Al for SAXS is problematic and ASAXS is best used for contrast between elements of similar electron density. The contrast between the two forms of alumina may be sufficient for regular SAXS.
Sometimes, the information from the FTIR or XRD just tells us the composition of our obtained materials, which can not mean core-shell.

Maybe you can use the Raman spectroscopy and XRD together? Raman should give you information about shell and XRD about every phases in materials.
SEM with EDS along core-shell nanostructures in your case is pointless, because you have Al in core as well as shell and you don't see differences. In my opinion HR TEM will be the best method and should give you information that you need. TEM is dedicated to distinction the phase of materials, also phase difference in the same materials.

In my opinion, first approach is metalographic selective attack of sample, after study in Optical microscope and/or SEM with EDS or WDS or even EBSD, finally, electron diffraction with EDS in TEM.
EDS will not help as both phases have same composition, however you can try XRD , SEM/EBSD or HRTEM for identifying the 2 phases
