DNA binding drugs have grooves binding or intercalation properties with sequence specificity. The sequence for which the drug has specificity is present in almost all cells in our body. How can we justify that such drugs can be used for treatment of a particular cancer or any disease?

That is exactly it. They are non specific. You mention groove binders and intercalators. Normal cells are targets as well, similar to cis-platin. To put is simply they screw up a rapidly dividing cell a bit more than a more slowly dividing "normal" cell. The term a bit more is important. Some healthy cells also grow rapidly and they are killed as well. (Epithelial cells).
