Youtube consists of millions of protein animation videos showing mechanisms and functions. How are these videos made? What are some famous programs used to make these videos that allows you to design your own animation on a specific protein pathway?

I think 3D animation making software such as Cinema 4D, Maya or 3ds max( character Modeling preferentially) help to make scientific animation.
