Hi, it all depends on the dye and on exposure time. It is really a trial an error process, unfortunately. Also, if the signals are low, maybe you want to re-run the experiment. It also depends on the level of confocality you want to achieve. You can always open the pinhole to get more signal coming through. Also, don't boost the detector gain if you have a low signal, this will just introduce lots of noise.
There is no fixed number for it. You can go up unless you saturate the pixels. I suggest you to play with the "laser percentage" and "offset" options without increasing the "gain". Otherwise you would end up getting higher signal from your sample as well as background as it enhances the signal of each pixel all over ROI. Opening the pinhole is not also a great option as you would eventually allow more out of focus light.
