there is no single best method (and consider that to obtain statistical evidence you need alternative models, or null hypotheses), but you can read this:

You can find homerange for two places for winter and for summer using Kernel density estimation. Points between the two homeranges are migratory route. I do not know whether this is the exact methodology. I think in the link indicated by Simon Chamaillé-Yams have a lot of interesting information.
If you are tracking the bird real-time, or in retrospect using loggers, the movement patterns of the individual changes with the onset of migratory restlessness when it moves away from the breeding range or it's territory, and the onset of migration when it heads directly to the wintering grounds. The opposite will be true also in the spring upon their return.

I don't work exactly in your field but to make inferences on sparse point data and detected statistically atypical patterns in your spatial dataset a solution may be to adopt Exploratory Spatial Data Analysis.
I am currently work on the implementation of some ESDA tools into QGIS, here in the attachment i will leave you some references.
