I incubate Hepg2 cells with oleic acid and stain with different concentrations of Bodipy 493/503. Under the confocal microscope I see a difference between those treated with oleic acid and untreated cells, unfortunately this is not reproduced with flow cytometry. The stained control and the stained treated by Oleic acid showed the same level of fluorescence. I have tried different concentrations of bodipy but the results are similar. Does anyone have an idea or recommendation?

Hi Olfa, I would believe confocal images much more than FlowCy, which just shows overall cell fluorescence. Plus, you don't know what you are looking at in FlowCy. You are looking at "hits" that might or might not be what you are looking for depending on how the instrument is gated.
I would recommend to totally ignore the FlowCy data.
