I am working on a biphasic system where I have two solvents in the box i.e. water and chloroform. I want to solvate my protien in a manner sush that half of its portion is covered in water and other half in chloroform.
If you know exactly how you want to create your system, and the question is how to put the water in this half and the chloroform in the other half, I recomend you the Packmol software. It is a mathematical software which let you create your system, as you want:
